Run built-in registry-rebuild on Verify only if empty ctrl file sites/all/modules/registry-rebuild.ini exists.

sites need to be reverified to take effect.

we also take care of regenerating the .htaccess even though it's not
actually necessary. this is because core status will warn us if the file
is out of date

We want to be able to block unwanted Drush hooks from firing, especially those in
extensions where the front-end module is not enabled. To do so, we need to know
which Hosting Features are enabled very early in the Drush bootstrap process, since
blocking the unwanted hooks from firing is accomplished with hook_drush_load()'s.

fix for #947898 - config dir itself is chmod 700 and needs to be 711 to allow apache to read in global.inc

also going back to using the engine include for a while, for some testing.
